The main reason that McKinsey reports which are specific to a certain
company are not readily available online is because companies pay
hundreds or thousands of dollars for the report, which includes a
detailed analysis of the strengths, weaknesses, and future potential
of the company. No company in their right mind would make that kind of
proprietary information available to their competitors.
However, I have been able to find a few McKinsey reports specific to
single government-related organizations available for free online:

looking for a study that would show discovery and recommendations at
the company level.

Although your original question did not say anything about for-profit
company-specific reports, I DO understand your clarification request
for company-specific reports.
However, as I said, it will be next to impossible to find such
company-specific reports online, because companies are not going to
spend thousands of dollars on a report and then publish it online, so
that their competitors can take the information for free and use it to
exploit their weaknesses, or create new products that strongly take
away from their market share.
The government-entity-specific reports I listed DO provide a good
outline of the way McKinsey analyzes an individual company, "discovery
and recommendations at the company level". I think that if you spend
some time reading and analyzing these, you will find that they provide
a great basis for you in designing such a report for yourself.
