From searches so far it appears that it does not have a web site.
Indonesian Government sites listing diplomatic missions abroad show
web site addresses but in the case of Nigeria (Embassy presence only)
there is none shown.
Would you like the postal address and telephone numbers?

I have also looked at different listings of Indonesian embassies
(Aside from the official government website) and it seems that most of
them do not have websites including Nigeria. Would a physical address
and contact number suffice as an answer?

The High Commission of India in Lagos, Nigeria, has a website at

http://www.hicomindlagos.com/

I found this site by first doing a search for the following terms:
nigeria consulate india.  This found me the following site:
http://www.meadev.nic.in/info/misc/addresses3.htm (which you will see
has the postal and other contact information for the consulate). 
Since it appears that India refers to these stations as "High
Commissions" I then did a search for "Nigeria High Commission of
India" and found the above site.
