I am looking for the father of Patrick F. Brophy.  He is my great
grandfather.  My grandfather William E Brophy is from Westchester
County, NY (Yonkers).  I have census records for Patrick F. Brophy and
family for 1900 and 1910.  But that is all.

Brophy's birth certificate.  This is all I know,  I would also like to
know the naturalization records on him, (Patrick's father)

Mom told me that she never really knew who her grandfather was because
her grandmother disowned Grandfather William Brophy because he married
a divorcee (Grandmother Dorothy Brophy).

I am sure I have successfully located your great-great-grandfather.

Patrick Brophy was born in 1861 in New York, the third child of
William and Mary Brophy.
William Brophy was born in 1830 in Ireland, at an unspecified place,
as was his wife in 1832. They married and came to the USA prior to
1856, because that was the year when their first child, John Brophy,
was born in New York.
In 1880, William Brophy was a waiter in a hotel, while Mary was
keeping the house. By then, they had eight children:

- John Brophy, born in 1856; store clerk.
- Mary A. Brophy, born in 1857; dress maker.
- Patrick Brophy, born in 1861; store clerk.
- Michael Brophy, born in 1863; at home.
- William Brophy, born in 1866; at school.
- Margaret Brophy, born in 1868; at school.
- Edward Brophy, born in 1870; at school.
- Kate Brophy, born in 1874. (Most likely at home, regarding her age)

This data was recorded in the 1880 Census, the Census place was
Manhattan, New York. I did not find any other Patrick Brophy born in
or around 1861 in New York, so this is almost certainly his family.

The source of the 1880 Census data is the Mormons' genealogy database,

Concerning the Naturalization Records of William and Mary Brophy: This
might prove to be the more complicated problem. Often enough,
naturalization records are in a chaotic condition, with many lost and
destroyed. Apart from that, most of the records are not available
online.
However, with the data of Patrick Brophy's parents, you have at least
some basic information to request their Naturalization Records from
the competent offices in New York. Unfortunately, it is not easy to
even find out where which records are stored.
In any case, your first step should be to get assistance from the
experts of the New York State Archives, who would show you the right
direction for getting the records you desire (should they still
exist):

I guess I missed that,  I saw those records on Ancestry.com and just
couldn't read the image to confirm.  Always thought he was out of
Yonkers,  but this makes a great deal of sense.  My mother is soooo
excited.
