Hi! Thanks for the question.
The VISA card website says that the one applicable for nonprofit
organizations are what we call as affinity cards. Based on my
research, the percentage given to the non-profit depends on the terms
of the agreement entered into by both the provider and the nonprofit
organization.
A co-branded card is typically issued in conjunction with a
corporation and offers a value proposition to the consumer. An
affinity card is issued in conjunction with a nonprofit organization
and the value proposition benefits that organization.

A partnership between a bank card issuer and a non-profit, social or
lifestyle association is what results in an affinity card. This is
designed basically to provide financial rewards to the group or
association. eg- each time the Citibank WWF Visa card is used, the
bank will automatically donate a percentage of that retail transaction
to the World Wildlife Fund for its environmental conservation
activities.
Affinity or co-branded cards

Credit card companies usually do not issue co-branded or affinity
cards by themselves but in partnership with different financial
institutions. I will list here the institutions that expressly show
they have such a program. Some banks or financial firms do not have
info about their affinity offerings so we will rely on news reports
for those companies.
Our next link shows three banks with different incentive percentages
given to each of their partner nonprofit organization.
MBNA America Bank (Delaware) (does not disclose percentage of
donation)
Retailers National Bank (Minnesota) (1 percent of purchases)
Associated Card Services Bank (Wisconsin) (.50 percent, or a
half-penny for every dollar in purchases, balance transfers, cash
advances)
