Hello Liferoothealing ~
It appears that you have effectively redirected the domain name,
liferoot.net, through your domain registrar (currently listed in Whois
as enom.com) to your site hosted on Homestead.
The Homestead Learning center indicates that the CNAME redirection is
the correct way to achieve showing your domain name so that your
visitors and search engine crawlers are finding your site via the
domain name. Homestead will host your domain, but it is slightly
different than other hosting services in the way it is set up.

In answer to your questions:
1.) Will Google no longer know that this is a homestead site, and will
Google find all pages and content and assess it accordingly?
The answer is yes, both search engines (including Google) and your
visitors will see this as your domain, liferoot.net, as opposed to
being a subdomain of homestead.com (as in
liferoothealing.homestead.com).
It wouldn't matter, though, if the liferoothealing.homestead.com site
was the site Google notices, as Google does index sites on homestead.
(Try a search for ".homestead.com" - without the quotation marks).
The site is, however, still visible as liferoothealing.homestead.com
as well as using your site's domain name.
2.) Will Google note all links connecting the to site that I am
pointing from (www.liferoot.net) and consider them in ranking the
page?
Yes, Google will note links connecting to the site, but it will not
automatically convert liferoothealing.homestead.com to liferoot.net.
Any links to homestead will continue to show the homestead URL in the
locator bar of the browser, and that's how Google will see them. The
same holds true for your domain name, liferoot.net - links to
liferoot.net will show as liferoot.net.
Whether or not Google lists all the links, though, is strictly up to
Google. It is believed that Google rarely shows links with a PageRank
of less than 4, or if you have links from sites which are not listed
in Google's directory, there is no guarantee those links will show,
either for the homestead domain or for liferoot.net.
Some sites just don't get listed in Google, and Google may not index
all pages on any site, so there is no guarantee that the links to your
site will be listed in links.
See Google's Webmaster Information:
"Although we index more than 3 billion web pages, we cannot guarantee
that we will crawl all the pages on a particular site. However, we are
always working to increase the number of pages we crawl and hope to
include more pages in our index soon. For more information about how
we find and include pages in our index please see
://www.google.com/technology/index.html."

If you are consistent and make sure all sites linking to yours use
liferoot.net instead of the Homestead domain, few will be aware that
it is there at all. There is no guarantee, however, even from
Homestead, that your site will not be listed as a part of homestead
instead of under your domain name. You can safely surmise, though,
that if the site is still visible to visitors as
liferoothealing.homestead.com, it will also be visible to search
engines the same way.
If Homestead does have a way to guarantee this doesn't happen, they
have not readily made it available in their Learning Center. If this
is what you want to ensure, you should contact Homestead to determine
if this is even possible. If it isn't you might way to find a host
that can help you accomplish your goals.
