Thank you for your question requesting a list of manufacturers in
Japan and Germany that can supply you with pigment ink for use in
stamp pads.
When I first began searching for manufacturers using Google, I ran
into the same problems you ran into. 'Ink' seems to mean 'inkjet
refills' these days! So, I changed tactics. I continued my search by
looking for industry-specific portals where I could search for
manufacturers without being overwhelmed by the numerous websites out
there trying to sell inkjet refills, rubber stamps, and other related
items.
The portals I found that appear to be the most useful are:

Both of these portals provide a service for companies in the chemicals
industry to post their information and areas of expertise, and both
provide a search tool for individuals looking for a supplier to
identify their needs and filter out a list of potential suppliers.
Of the two, ChemIndustry.com has the better search engine; both
provided similar results, the ChemIndustry.com results were easier to
work with.
On ChemIndustry.com, I chose the 'dyes' category under 'Chemical
Suppliers', to obtain a filtered list of all of the 'Dyes, Pigments,
Inks' related companies in the database:

I was then able to use the filters in the centre of the page to
further filter the results:

This resulted in 18 entries for Japan, and 26 for Germany.
I then went through each of the entries to try to identify
manufacturers that can supply pigment preparations for use in writing

ink, which is why there are only a total of six in the list. They can
all provide pigment preparations (pigment with dispersant) where you
would only need to add solvent to achieve the consistency you need for
your specific application. In your case, the solvent would be a
mixture of isopropyl alcohol, purified water, and propylene glycol
(the glycol amount is small, and helps in slowing down the drying
time). Exact recipes should be available from the pigment suppliers if
you tell them exactly what the application is, and how the stamp pads
and retail ink bottles will be assembled, stored, and shipped.
