I work for a non-profit religious organization that would like to
purchase Apple Final Cut Pro 4. Does Apple computer provide any
discounts for non-profit organizations? Additionally, under what
terms may education licenses from Apple be used?

Apple does not offer discounts for non-profit organizations, as far as I know.

Apple offers educational discounts, but policies differ depending on
your relation to the type of institution in question. Are you a
student of an educational institution? Teacher? of a K-12 school?
Faculty in a University or College?

Apple does offer discounts to nonprofits, but apparently certain terms
must be met to qualify:

http://www.apple.com/education/contact.html

"What institutions are eligible to purchase from the Apple Store for Education?
1. Public or private educational institutions
2. Nonprofit - not just a 501(C3) tax designation; an institution can
be nonprofit and still not qualify
3. Degree granting
4. State-accredited"

It would be necessary to contact Apple directly to find out what is required.
