I'm look to convert a standard tower machine to a rackmounted 2u
enclosure. Are there hardware limitations to such a conversion? I'm
looking to buy this (or a similar) system:

If you're going to do this, you need to keep a couple of things in
mind. First, a 2U rackmount is not tall enough to house a video card,
unless it is a PCI version in the riser card. The riser card plugs
into an existing PCI slot and allows you to put them into the case
sideways so they fit. You can see it in the picture on ebay of the
rackmount machine. So if you want to avoid hassles, make sure you get
a motherboard with on-board video. It doesn't need to be fancy, since
rackmounts are usually used as servers and don't even have a monitor
hooked up most of the time. The second thing you need to be careful of
is the size of the motherboard itself. Make sure that the motherboard
will fit into the rackmount case. Most cases will tell you what the
maximum dimensions of the motherboard it can accept are. The last
thing you will need to be aware of is the size of the CPU cooler.
Newer CPU coolers tend to be much larger than they used to. You may
need to purchase a low profile CPU fan so that you can close the case.

Aside from physical limitations though, there is no reason you can't do this.
