I need programs for linux that do the following:
1) Remind me to take breaks from typing/mousing every so often, as
appropriate for preventing repetative stress injuries.
2) Automatically generate a mouse click whenever the mouse stops
moving. (RSIGuard has this, but they only work on Windows.) Basically,
this is used to avoid having to press the mouse button very often, as
the mouse button is a major ergonomic issue.

It has to be free, otherwise the company won't let me install it on my
computer at work.

You could cron (or sleep) an xterm or screensaver with fortune (create
a small fortune file with the notifications that you need... ).

As for the mouse click... it seems to be Window Manager specific...
Not a lot of available free macros. It'd be probably worth more to
someone to actually create that function. I'd be interested to see
what an Answerer picks up.

For an anti-rsi program you might want to try workrave:

http://www.workrave.org/

It's free (GPL).

As for the second question, I have never seen such a program. I think
it would be hard to do in Xwindows as it was not really designed for
things like this.
