We want to submit some pages of articles. However the user must have a
userid cookie before they are presented the article. If the cookie is
found the user is shown the article as requested. If the cookie is not
found the user will be given a page that allows them to join and in
the process get the cookie.

If we submit these article pages will the bot buypass the cookie
validation which is done in .asp code?

Submit to what?
Protection is property of the website, not of a file (article).

 Webmaster can protect a particular directory (portion of a website) 
and require that users register for access. Cookie is given to the users as 
evidence of registration. Cookie is not 'attached to the article'.
Are you  posting to your own website, to some BB or forum?

So which situation are you interested in
protecting part of your website (do you have ftp or ssh acces or both)?
submmiting to some public forum (which one?)
