Thanks for asking!
300 websites are a bit more than would be easily handled by SE
backwards link checking. It's very likely you would require a
reciprocal links management program. I've listed several possibilities
below:
ALink 101
----------------------------------------------------------------------
"ALink takes the hard work out of setting up and maintaining your
Reciprocal Links. Automatically sending requests for new links,
checking for links that have been added, removing bad links and
generating your Reciprocal Links Page automatically. ALink will save
you hours of hard work by automating all of these repetitive tasks."

Reciprocal Link Checker 2.1
----------------------------------------------------------------------
"This fully automated software allows you to manage your reciprocal
links quickly and easily, improving your link popularity ratings.
Unlike most reciprocal link checking software, it can spider entire
websites for links back to your site and find them even if they have
moved to a different page. Advanced automation features allow you to
gather lists of sites to scan from your existing website, generate
HTML link pages using your existing pages as a template, and even
integrate with your online link database to provide automatic updates.
New features include the ability to detect links that use redirect
scripts, HTML report generation, and a much more accurate reciprocal
link detection system."

Automate Link Exchange
----------------------------------------------------------------------
"Automatic Sitewise Reciprocal Link checking - Catch Cheaters
Automatically! Our sophisticated reciprocal link checker crawls
sitewise - (the first and only one script in the market do that, don't
fool by others) and verifies that your link is present in all websites
listed on your links pages. If a webmaster is no longer link to your
site, the software will temporarily take the site off your link pages
automatically, and an email will be sent to ask the webmaster to link
to your site again. If they don't so, you can even remove them from
the database. You can determine the schedule of link checking - Again
Automation and configurable!"

Links Creator
----------------------------------------------------------------------
"Links Creator automatically checks for a Reciprocal Link on the Client's site.
No need for you to browse and search the clients links page to check
your link is in place. Links Creator is programd to check the Client's
site 4 times a day for 3 days. If the Reciprocal Link is not found
after 3 days the Client is emailed a polite message requesting that
the Reciprocal Link be added. If your Reciprocal Link has not been
added to their links page after 7 days, the Clients link is
auto-deleted off your links page."

SE backlink checking takes the form (on Google) of:
link:http://www.yourdomain.com
The results show which sites link to yours. It's not foolproof,
however. Often additional searches are needed to find inbound links.
Another common search would be:
"yourdomain.+com"
For 300 domains, this process of finding and cross-checking links
would be quite tedious.
Links management programs catalogue existing links, check for link
validity, and, if you configure the program to do so, will also check
automatically for reciprocal linkage. They also dynamically manage
links on your site so that non-reciprocal links are automatically
removed.
On a site-by-site basis, you can also use FrontPage or Dreamweaver to
check links and establish link lists for you.
If you've established 30,000 links without a management program,
depending upon the solution or service you choose, it may be necessary
to establish your own database of links, yes. Free trial downloads or
demos are available for the reciprocal link management programs. I'd
suggest downloading several, and seeing which one best meets your
individual circumstance.
