I'm needing to make an ODBC connection via Microsoft Query. The output
I want contains more columns and rows than MS Excel can handle. Are
their other alternatives beside Excel to do this?

What tools are available that run on Windows and can allow you to make
an ODBC connection , create and edit a query and out put the data in
different file formats.

From whence comes the data? This will greatly help answer your question.

However, in the short short answer, a PHP script can handle almost
infinite ways of opening data sources and outputting formats (either
back into a data source or exporting as CSV). PHP is free...
