What is the average cost per square foot to build an "upscale" (not
luxury) 3300 - 4000sqft one family residence in Rhode Island? Two
story home with basement and attic and three car garage. Land cost not
included.

- Square footage  

- Total living area

Is there an attic, balcony, basement, garage or exterior porch?

Where is this home being built?

Homes built in housing tracts by merchant builders and homes built in
suburban (but not remote) areas tend to cost less than custom homes
built in well-developed metropolitan areas

-  Rural or metropolitan area
-  Type of heating and cooling used in the house

Then you can adjust the construction costs based on your area of building.

Just divide the total cost of building materials, labor and equipment
costs  by 3,300 or 4000 to get the cost per square foot.

question is best answered by architects in the area.  Planning time,
utility hookups, local area (urban, suburban, rural) construction
market fluctuations are just a few of the variables outside the land
cost.  A good professional opinion from an experienced architect will
include the important issues that impact owner-builders.  Rhode Island
isn't the wide-open prairie, there are many complexities that make it
difficult to just pop out a square foot number.  I advise developing a
relationship with an architect in the area.  If you are not in that
area yourself, then find an architect that can obtain local
information.  The short answer to your question is that the answer
isn't short. The reference books will put you into a ballpark range,
Means is the best, IMHO.
