I have McFee Privacy, Antivirus etc software which is usually able to
remove detected viruses. I currently have a recurring pop-up saying
"Trojan Found but unable to Delete, Clean or Quarantine". So far the
pop-up is more annoying than the Trojan. What can I do to clean it
out? The specific message reads C:\WINDOWS\SYSTEM32\st3.dll is
infected by the Generic Downloader.c trojan.

Try renaming or deleting the st3.dll file using the recovery console:

or using a bootable utility CD, like ubcd4win:
