Are there any listed companies (i.e. in which one can buy shares) in
the UK, working on alternative fuels (not petrol, diesel) that can be
used in cars/planes such as ethanol, solar energy etc?

There are a few companies in the UK that fit this bill. One is GTL
Resources which deals with ethanol and another is Biofuels which is
about to start production on biodiesel (end of Febr 2006). Both on AIM
so you can't put them in your ISA.

You might try looking up some of the 'Ethical Funds' on a site like
www.trustnet.co.uk to see what their holdings are.
