One source I checked said they have over 450,000 church listings.
Their entire database costs $50,000, but it's available in sections as
well. There are other databases around, but they're by no means as
comprehensive as "every church."
Can you tell us more of what you had in mind?

The denomination that i'm primarily interested in is Baptist,
therefore a complete listing of Baptist churches would do.

There are actually around 90,000 Baptist churches in the US. That's
also going to be quite a feat to assemble. Do you have a certain
budget you're working with to get this kind of database? Is there
any way to narrow the data down at all? I.e., limit the search to
churches with over 1000 members?

US, over 1,000 members, broken down by State.

I'd love to help you on this -- as I'm sure the other researchers
would as well -- but I'm finding it hard to pin down what, exactly,
you need.
You said that the list at:

doesn't meet your needs. But you didn't say WHY it doesn't. Does it
not have the right information? Is it too expensive? Is
it....something else?
Understanding why this resource DOESN'T work, will help us focus on
finding a list that DOES work.

That is the same list I looked into. That $495 doesn't get you all
those names. It gets you access to a database that is on a
credit-based, a la carte type system. If you want access to all of
the records, it would run about $50,000. I verified this with 2
representatives. The website needs to be rewritten.

Thanks for the explanation...that's surprising to hear that there's
only 2,000 listings on the infousa directory. Sounds like misleading
advertising to me.
As for what you need, the closest I can come is this one:

Database contains 8196 churches.
The Directory Database costs only $24.95 to download...
