I need to find a program that will allow me to individually shade
pixels on my screen colors of my choice. Preferably I would like a
program that is free, but one that is not would be fine as well. (as
long as it is of a reasonable price for a consumer.)

I wish to find a program that when running, permanently changes the
color of individual pixels on the screen even when other applications
are running. So that, as an example, I could make lets say a large red
dot in the upper left hand of my screen, and keep it like that.

I would like it to work in such a way that it could override the
colors of individual pixels on the screen, meaning that if I was
running the program in the backround, and opened a hypothetical
program that just made your screen entriely white, the pixels that i
seleced would be, say, red, while the other pixels on my monitor would
adhere noramlly to the computer.

I think I understand what you are saying:
You want to be able to
1) select a background picture for your screen
(=select a given color of some pixels, set other to 'transparent').
2) modify the normal functioning of the window manager, so that the
'background' picure would be in the foreground
(= you would see the application images only where foreground is transparent).
Problem I have is that you did not specify the OS (like windows XP) ..
It would be possible to do in X-windows under a Linux OS , but it may
require some programing.
