I have been trying to find the correct wording of this quote and who
wrote it.  It runs something like this: "There comes a time when all
men of good conscience have to raise the black flag and slit a few
throats".

The quote is:

"Every normal man must be tempted at times to spit upon his hands,
hoist the black flag, and begin slitting throats."

H.L. Mencken (1880-1956) is credited as the author of the quotation.
