We'd like to control an Adobe Flash-based presentation with the new
Apple Remote. Is there a way to do this? Some kind of "listener" code
that will tell Flash when certain remote keys have been pressed?

Try Remote Buddy

It's currently in Beta, not free, and I have not tested it.  But it
may work for you.
