I know I've heard a Barenaked Ladies cover of Deep Blue Something's
"Breakfast at Tiffany's." However, I can't find it on any BNL album.
It must have been recorded somewhere, since I've heard it on the radio
and they can't pull songs out of thin air. It didn't sound like it
was recorded live either, so it wasn't from a concert disc. Where can
I find a recording of this BNL cover?

Are you 100% sure that it really was BNL? My research located some
BNL fans' reports of downloading an MP3 of "Breakfast at Tiffany's"
that was mislabeled as BNL but turned out, in fact, to be the Deep
Blue Something version.

I ran into the same thing in my own research. I purchased mp3s for
every version I could find, including the original by Deep Blue
Something and the cover by Matt Tyler. Neither sounds like the
version I've heard on the radio. I've also found other references,
including a BNL lyrics site, that seem to indicate that BNL did a
cover of this song. The lead singer of BNL has a very distinctive
voice and I'm pretty darn sure that's what I heard. I just listened
to the tracks I have again and although I won't rule out the
possibility that I've interpolated the BNL singer's voice onto the
Deep Blue Something version in my memory, I would be very surprised if
that turned out to be the case. By the way, I tried posting this
question to the BNL blog site and didn't get any response.

I highly doubt you actually heard this song by Barenaked Ladies and it
was probably mislabeled. http://www.barenaked.net/discography.php has
a comprehensive discography of every officially released item from
Barenaked Ladies, including promos and rarities, and the song isn't
listed once.
