I am looking for links, documentation, and information that will help
me to succesfully merge 2 seperate NIS domains that may contain
duplicate UID/GID entries as well as duplicate home directories and
file ownership. The ultimate answer will be a well written shell
script to accomplish this task.

Assume Solaris 9
merge into a single NIS domain, not a migration into LDAP or AD.

Surely you mean a well-written perl script?
Get familiar with getpwent() and friends.

The hardest part of this is deciding how to overcome ths differences -
for example  will one domain always take priority over the other when
they clash?
